Can I remove the headlight, taillight and turn signals from the Reflex without having to unplug and rewire things so it still runs. I just want it stripped to the bare essentials before my wife and son break all the lights off it!

You can just go ahead and unplug the street electrical parts, on a reflex. The ignition system is not affected.

Does it hurt the bike to run it after removing the battery? Seems like I read somewhere that it did.

No, it's all straight forward. Just keep the ignition coil etc wired, one wire comes from alternator plug to coil. You may want to keep the kill switch wired in.
