Hi 

 is there two drain plugs underneath the ty250a? one pretty much in centre of casing and one to the side underneath gear selector, or is the one underneath the gear selector something different?

There is nothing in it though just the bolt? 

Should there be a spring or something in it then? It just has a hollow bolt in the hole and that's it. Inside looks like this 

Look at the parts list avalable online, you will see what is missing

Lucky you asked about that bolt, the plunger is for keeping the shift drum stopped at each gear rather than just stopping in any random spot. Strange that the spring & plunger were missing

can you just put it straight back in at the placement it is at the moment in the picture? 

Pretty sure you should be okay fitting it as it is at the moment, if you were you move the gearlever while looking through the hole you would see the cam detail that the plunger pushes into. The gearchange will be more positive after you get the plunger & spring fitted

You can put it back in no matter where the shift drum is sitting. All that thing does is hold the shift drum in the positions that suit where each gear is correctly engaged. Your photo appears to show a dip where the plunger goes. If there is a dip there it means that the drum position is right to have the gearbox in a gear. If there was a bump in line with where the plunger goes, the shift drum would either rotate as you fit the plunger until the plunger goes into a dip, or the spring under the plunger would compress with the shift drum staying still. In the second case as soon as you do anything that moves the gearbox shaft, the drum will rotate and the plunger will slide into a dip and stay there until you shift gears with the shift mechanism.
