The time element of this format can be a problem, but not this time of year so much.
What time was the shootout over? When we do this type thing earlier in the year, we really push the daylight!

From the looks of it, after a bad start on Saturday, Ishy blew away all competition on Sunday to put in what appears to be the best ride of any support rider on the day! truely great ride!
The tight Scot could not waste the money on the trip! He deserves it! Not a bad day for the Smoooothe 250 Sherco of choice either! Awesome!

Thoughts that come to mind.
Perhaps you have a porous casting which is letting oil slip through?
Perhaps you could install the flouresing dye into the gearbox, run, then a blacklight inspection after teardown to see where it is coming from(if lucky).
Unusual, yet these things doo happen!

Generally speaking, I would only attempt to insure that the clearances are within +- 10% of the given spec, which as I recall is .1mm intake and .15mm exhaust.
If you can manage to set your guages at a "go---no go" and fall within the range, you are fine. I would not split hairs here. Although one could drive oneself crazy with the measurements iff need be. At the given duty of this motor, one will notice no difference in performance within the range. The basic assurance that things are not too tight or loose is the primary objective here. Use your own discression.

Then use second gear a lot and learn to apply power and grip using the clutch, reguardless of rpm! Those monts will spin out! Weight back on the up's and good clutch will buy you everything! FEEL for traction!

Well, if you are on a 290 EVO, why would you want to change to an older bike?
My general impression by comparison and having ridden both(yet many years have past)
The 290 EVO9(at 290cc) is a torque monster, possibly more so than a 300 Gasser. Seemed quite liner in my brief ride, yet will pull arms out if you continue to twist! Probably works good at altitude.
The '02 2.9(272cc) Sherco was easy enough to ride, yet I think it had the ignition timing too jacked up initially as compared, then add the taller first gear, then a fairly aggressive midrange hit that could put you on your ass in a heartbeat! Less linear than the Beta.
Reduced timing and a set of Boyesens help smooth things out, but this bike requires a real rider nontheless, would still be considered aggressive at near sea level.

I think that would hold true unless it was a very late production bike. Seems I recall Ishy ran the 125 in the Scottish that year and his had the prototype gearing which was just out.
You can verify with him if he ever returns from TN, as I seen he took a DNF today, very unlike him.
I had '01 and '03 2.9's , as I recall the '01 had slightly lower gearing in 1'st than now, and then the changes to find the mix.

There were lots of issues when the PRO gassers first came out. Mostly sorted now, but many were in a spin at the time. Still unconventional by most all comparisons, yet cutting edge on weight for sure.
The simple truth in engineering IS "You never know how light you can build something untill it breaks!"
Most bikes have their quirks, and if you know the bikes the problems and bad luck can be minimized.
Rlracer recently did a maintenance video in the US on the Betas. Not quite sure what all is in it of is it is just being sent out with new bikes.
Maybe he can update when he gets back from TN! Or maybe someone will put his mug on you-tube! He knows his stuff.

The Beta's did not blow up, therefore not neccessary.

Good bike, very strong motor. The '02 had a bit taller first gear for some reason, and many changed to a 9T front or a 44 rear to slow the bike down a bit. Still very compettive.
