I should write a 10 page blog on my personal experience with all this, as over the years I have tryed most things to tame the 2.9's to my personal liking.
Long story made short, with the exception of my '03 bike, which had soo much power that I ran the 44T rear on just to slow it down, I have never NOT been able to tone the 2.9 down to a rideable state for me with just timing changes and the Boyesensn along with some proper jetting. The timing change WILL help prevent kickback and stalling, and allow low chug down!
Slow throttles I do not like as there is not that much difference if your bike is too twitchy to begin with, it will still put you on your ass when it hits the power!
A 2.9 is still a 2.9! And if you get your hands on one they are an exciting bike to ride, weight, performance, design and sturdy reliability, it is all there in one package!
Although I have never stacked base gaskets, this has been an option. Basic rule of thumb it 3 maximum of the standard gasket which measures about .5 mm as I recall. So an addition of the maximum two would have a change in port timing of 1.0mm and a significant change in compression. Two things are happening here! I wish we had some specs before and after on compression from those that have done it! Sherco has made available the "shim" gaskets in .2,.3,and .4mm thicknesses as well. But my impression is that these are simply used to adjust for manufacturing tolerances on the latter bikes.
I should end by saying that my '05 2.5 was still the favorate! With the long headpipe! Sweet, another option!

I think not much, but the bead area is designed slightly different for the tubeless. Best I understand, you can run a tubeless tire WITH a tube on either! But you cannot install a tube type on a tubeless rim and expect it to hold.

Good going, as you do need to give it a good run from time to time to keep things cleaned out. Running the high quality synythetic oil in the fuel at 80:1 or greater ratio will help, and keeping fresh fuel will help prevent moisture(condensation) entering the fuel system. A periodic cleaning of the carby is still best!

Been a number of years since my old '98, but I seem to recall still standard "lefty loosey" and nothing special there. And the nut is probably a 24 or 26(depending upon how loose yours is!)

All I can say is if that swingarm bolt is really stuck, you may have to cut it out, they can be a real bear if it has never been lubed. And I think you would be lucky to find someone to do it that has experience. Ruining the bolt is not the problem, it's everything around it!
There are three major shafts on any bike that you do not really want to sieze up due to corrosion. The axles and the swingarm pivot, the latter being the most neglected, and of course, time takes its toll when combined with the elements these things are subjected to.

I have had to run the #36 in the later bikes! And drop to a 115 main with the boyesens, which even at that is a tad rich. If you want them to clean out nicely to hypersonic speed, then down to a 110-112!!! Yikes, so I still run a bit rich, I never need that much top end.

Your gears may be knackered, had this happen to one of the local kids this year. If you do not see anything wrong on the clutch side, well?

The instructions are fairly complete.
The stator plate should swing out of the way with wires intact.
It would be recommendable to just remove rear wheel and shocker , disassemble , inspect and fix up your dogbones and rear linkage since you have to take the swingarm loose anyway.
I just hope the swingarm pivot bolt will come out! You need to clean and re-pack everything with good grease. And chances are you may need several bearings and bushings.
If you do it right now, she will be solid and love you long time!

You should ck you pilot jet, I was running the 45/ 125 setup on the Kiehin, but also about 1.5 to 2.5 turns out on the mix scrwe is the normal range it seems of its control ability. If you are at .5 that is just too lean and things just will not jive with the boyesens.
Of course my experience was for the standard '07, so your mileage may vary, but the pilot jet should be in range I would think.
This is where you get into the mix!

Well, that pretty much would be left to me. Fact is, I have some premium stuff that I have saved for a long time, just for such.
As cabin 5 may not be the place, seems I must find an alternate without creating trouble for others, therefore, I shall plan upon setting up station just about 2 ft outside the perimiter ov the Sherco and Beta camps at the bottom of the hill if things are set as before. We shall see, but YES, Fri and Sat EVES if at all possible, I shall prevail! All TC folk welcome ! Cactus Juice! Mummmm!

Armpump, not being down there, I do not know just how the trials scene goes, but I do understand that those LeRiche boys are on top of things. I think I heard that their dad was the Monty importer, if you are near them, you should get to know them. I am sure you may have others there that are helpful as well, but I can honestly say that I have never met friendlier and more helpful folks than Bruce and Brent. Take away the immediate pressures of the trial going on, either will usually fill you full of more than you ask, great lot for sure! And they do not care if you happen to have a nice Beta!
The 80 is excellent as well. Helmets?
