This was a recurring problem on my 02 Beta. I cured it by fitting a new R/H subframe for the airbox, as the old one must have been twisting.
Another, cheaper way of fixing the mis-aligned parts is to remove the 'speed fastener' bracket that the rubber bush screws into. Re-drill the hole on the subframe to a slightly bigger size and refit the fastener.
This should allow you to move the rubber bush & fastener up, down, left or right to suit the exhaust. I also wedged the middle-box away from the frame and filled the gap with silicone sealant. This seemed to quieten the bike down as the middle-box used to vibrate against the frame. This mod also has the benefit of keeping the middle box away from the vent tube on the carb.

Great location, fantastic weather, 10 superb sections, 60+ riders, the usual high standard of organisation/observing from the Bradford Mob plus loads of prizes kindly donated and awarded.
Was it a success for Trials Central & the Bradford Club?
Most definitely a "YES" I'm looking forward to next year...
The results will be up tomorrow, as the alcoholics wanted another night of on-site drinking

Saturday morning in FW and the Sherco factory truck had about 20 bikes lined up including 3 that were completely covered in bubble wrap plastic and brown tape! The only things you could see were the wheels, handlebars and sidestand!
I wondered if they were the 4-strokes but never found out

It's possible to do it with the airbox in place but I admit that it is pretty fiddly.
I always leave the Jubilee clip off until the rubber boot is seated, then undo it completely and open it wide enough to go around the boot.
Simple'ish

Undo both Jubilee clips at either end of the carb, pull back the airbox rubber hose and twist the carb out towards you.
Make sure the fuel is turned off before removing the fuel inlet tubing.
Undo the big round cap at the top of the carb by holding it steady and unthread the carb from the cap (this prevents you twisting/shagging the throttle cable).
Less than 2 minutes to take off and then you can use the big hammer on the jets
